Stock JR PRG will not detect your ace till you hit run. What version JR are you using? What firmware? Have any pics of the connection? What version of the ace are you using? I would suggest you use XL Impact. Also as a small sidenote there is a modified JR firmware that programs most xilinx cpld used in glitchers without error. Also:
